I was just at the Armorer in Midcopse, Velen and he had all Flawless Gems for sale: 2 Amber, 1 Amethyst, 1 Diamon, 2 Emerald, 2 Rubies and 1 Sapphire. Almost any armorer/blacksmith seems to have flawless gems at least that's my impression ever since I started checking just in case I don't have enough to build and upgrade all witchers gear to max.
